Debuted for North Melbourne in 1987 and played 61 games over nine seasons as a forward and midfielder. Unable to break into a star-studded midfield, Clarkson captained a Reserves premiership in 1995 before being traded to Melbourne. The Demons were looking for an experienced midfielder to boost their thin stocks, and got 41 games out of him over the next two years. He had been pursued by Melbourne three seasons earlier but opted to stay with the Roos.

Clarkson served as Melbourne's conditioning coach in 1998, before taking over as senior coach at VFL side Werribee. He then joined St Kilda as a specialist coach, before leading Central Districts to an SANFL premiership. Spent two years as a midfield/forward coach with Port Adelaide before being appointed senior coach of Hawthorn in 2005. He coached the Hawks until 2021, winning four premierships. In 2023 he coached North Melbourne during the first half of the year before resigning.
